If you have not tried out the automated sky masking tools in Lightroom yet, you are missing out. I have to admit that I have been mightily impressed, as it has been able to successfully select 99% of the skies I throw at it, even those shot through complex windows and trees. This has made it far easier for me to work with a lot of images and has made my editing process much more efficient, which is always appreciated. Be sure you aren't overlooking the panel.
